You can take a look at this build. I have not done PvP, however you can tweek to your satisfaction. The key, is crowd control and with the Ninjitsu secondary, you have just that.

My stalker that I got up to level 40 was a Martial Arts / Regen, but if I were to make him over again, I probably would go with an Energy Melee / Super Reflexes. One of the frustrating things about MA is that it does smashing damage, which along with lethal damage, is one of the most resisted damage types among both enemies (PvE) and other players (PvP). Energy, on the other hand, is not as widely resisted so you should be able to do more damage. As far as secondary, I love Regen, but the whole point of a stalker is to be sneaky and get that Hide power reactivated so you can get off more AS's or critical hits. Regen is nice, but it doesn;t stop you from being hit and, therefore, you end up having to scrap (or run away) after your AS. Super Reflexes is built on defense, or not being hit. If you don't get hit, your Hide power comes out of suppression faster and you can get off the criticals and such that much faster.
As far as other suggestions for PvE, I'd suggest taking the concealment power pool to augment your Hide power. There's just too many ways for heroes to see through your Hide and Stealth will stack with Hide to give you better concealment.

I'd have to also agree that ninjitsu is the best. It is the only set that was specifically bad for the Stalker, and is the only one with real Stalker-ish powers. None of the others provide the amount fo crownd control that Ninjitisu does.
As far as primary sets go, Energy Melee or Spines IMO. As said before, smashing and lethal damage are very well resisted. Energy Melee does energy damage as well, and Spines does a bit of toxic.
