I have a problem with my UT 2004 server. When the VCTF game ends and switches to a new VCTF map , UT comp is turned off! I find it actually unchecks the box in my control panel. The odd thing is that this doesnt happen when we are playing ONS. Any thoughts on what I might be able to change ?

If you are using epic's mapvote to switch maps, something might be misconfigured in your VCTF gametype.
Since this most probably is generic UT2004 server configuration, and not UTComp specific, I suggest reading the Mapvote section on the Unreal Admin Forums, (http://www.unrealadmin.org/forums/forumdisplay.php?f=56) they can explain epic's mapvote better than I could :)
Long story short, make sure your Vehicle CTF Gameconfig Line (which should look something like this, but with different variables for gameclass, etc.) has utcompv14b.mututcomp after Mutator=, and it should load.
GameConfig=(GameClass="XGame.xDeathMatch",Prefix=,Acronym=,GameName=""new";,Mutators=,Options=)
