Hi im going to get city of villains and i had 1 question... I was thinking of doing a MA/Energy Stalker? Did i make a wise choice for PVE or should i reconsider?

Yeah martial arts is a great one. Strong attacks and a chance for disorient to boot. You just have to focus on your defense since your all close combat. IMO mostly all the secondary powers are great for stalkers, energy aura is great for your defense. Also regeneration is great from the start and later on you will be a hard one to take down.

in reality all primaries for a stalker are good choices. martial arts is cool to watch the animations.

I would go with Ninja Blade and Regeneration, its really good once you get Higher.

yeah most primaries are great for PvE except dark melee, im not too sure if thats any good at all. But personally i like Ninjitsu for its caltrops and heals. Or regen for heals.

The MA is a great start, and it looks cool (if you dig the matrix) but energy, id have to say look elsewhere to regen or SR personally, easier play.

Honestly, I believe that Ninjitsu would be the best overall secondary for a Stalker...IMO. It keeps you hidden, provides increased perception (now you can see things that have stealth/inv), caltrops...slows your targets down, you have a disorient/confuse power and it can turn mobs against each other...lol (that's funny to watch). Plus, you get a self heal to boot.
Regen is good, don't get me wrong, but since they removed Stamina from that set, it's not worth the trouble taking because you still have to get the fitness pool to be viable.

For my Power pool powers i was thinking of getting super speed and jump, or fly.
Which would be best?(i figued fly bc i could get def boost in comb.)

every time i look to get fly im a little skeptic cause its a huge end drain. i would reccomend super jump cause its fast, u go almost as high as fly, its not an end drain, and, u dont run into alot of things like super speed does. so super jump is great.
*EDIT* for stalkers, super speed is probably reccomended, just cause. im not really sure why. :D

I myself love the Ninja Blade set, but never liked the Energy Aura shields. If your toon is a lowbie, I'd think of remaking him into another type (like Regeneration).

**GASP** that is sooo not true. I'm running a Dark/Regen and have already soloed my first EB on vicious. Dark is an excellent class for stalkers, each attack gives a nice ToHit Debuff (-ACC) on the enemy which really helps. I pounded that EB for a while and he couldnt even hit me he had so many Acc debuffs. Dark/Regen is a great build because both Primary and Secondary give healing/regen abilities which makes you nearly impossible to kill, especially at the higher levels.
