I know how to change second profession (in the Crystal Desert and stuff) but I want to be extra cautious. If I change to a second second profession, can I switch back to my first second profession? And if I am able to switch back and forth, will I lose the skills I earned/bought/captured in the respective second professions?

Yes you will be able to switch back in a town or outpost and when you do so the skills you have unlocked on that character will still be there:D

In Prophecies, you complete the relevant quest in the desert for whichever secondary profession you desire, as you said. Once done, you simply return to that NPC to return to that secondary if you've changed it by doing another secondary quest. Any skills that you learned whilst using that secondary profession will be returned on re-taking that secondary profession (and pet on secondary ranger).
It's different and much easier in Cantha and Elona, but I'm assuming you only want to know about Prophecies.
Don't forget to check whether you can gain new skills for your new secondary for free by doing quests.
