Last time I went to spend faction, I noticed I could not spend on allegiance skills (luxon/kurz skills). Was my computer just glitching or have these skills been eliminated?

Not that i know off no, i got a luxon skill 2 days ago at the Faction Rewards NPC in my guild hall, was fine for me.

Stating the obvious question: Do you have at least rank 1 luxon/kurzic supporter? if you don't; then you wont be able to get the skills.
