I didn't know about the bonus missions until I had gone through a bunch of the missions. Also, some of the groups leaders I end up with don't seem to know about/want to do the bonus part, so I missed getting it for a couple of the missions.
Is it possible to go back and try the missions again, this time completing the bonus?

yes, you can try a mission any number of times with/without doing bonus. if you dont do it the first time you can always go back and do it for the 1000 exp ( you wont get exp for a bonus if you have already previously done that bonus). also you can tell if you have done a bonus (it think its either the color of grey on the mission town select or its the shield has 1 or 2 swords through it)

Also, if you're going back just to do the bonus, you don't have to complete the rest of the mission. Just do the bonus and warp your butt to the nearest town. :)
